since when?  I created the league when did this change?

yeah i checked the rules and there was no addition or change made that I can see separating the two teams from scoring.  furthermore, the intention of the league was always to have them on the full team scoring points.  if you look backwards, to the last year this is clear.  and in other leagues, which this was modeled after, it is this case as well...specifically Franchise GM (MLB).  I know it takes work to add them, but it should have been done.

Yes your right when you ran it last year that may have been the rule....since then some rules have changed, you were away for a bit and may have missed it, but it was decided between myself and Peter that minor guys must be signed to your main roster and once there they can't be sent back down.  I realize you wanted this to replicate the other Franchise leagues, but there is no rule that says we have to be the same as them...no offense intended here, just saying is all!!

Prospect Contracts

Free agent Prospects can be signed to any contract you see fit as long as it matches the min and max rules that are listed above. The player once signed has to be placed on your major league roster. Buyouts follow the same rules as normal roster players.

This means nobody in yoru minor roster will collect points for your team until you sign him to the proper contract and bring him up!!

This was done within a month after we took over the league!!

No where does that say "only players on the major league roster accumulate points."  I remember when you guys were looking into changing the rules and I don't remember the change you describe.  I think you're wrong and that if you intended that to be the rule that the rule book should reflect it  properly.  Rather than admit it was a mitake on your part, please stick to your guns.  It won't change a thing that I brought it up anyways.  But the fact remains; the intent of the minor league roster was never to do what you describe.  It is a perversion of the league and so be it.  Terrible rule honestly.  It makes the fantrax even less adequate when looking for free agents.  It's simply bad form.  Further, was this propsed to the league or a move decided upon by the braintrust?  I would love to see a linked discussion.

This league was literally dead when we took it over, things are being worked on and things have changed for the better.  Things have changed that may not have been your intention when you started this league but this is the direction we choose....There was no mistake, if the exact wording your looking for is not there, Im truly very sorry, but 29 other GM's have had zero issues with the rule and follow it to the tee just fine. 
My answer to your original question is the same as Peters...You must call up the minor leaguer to your majors through the transaction forum, you must have enough cap and roster space to do so.

You must remember with any league that had to go over a major rehaul/rebuild that things could be missing or need to be changed for the betterment of the league or the general desire of the GMs on board, thats what we've done and we have 29 happy GM's...hopefully your the 30th happy one!!
