The AL West does need to play each other 3 times each which only comes to 9 division games.  The NL Central needs to play 2 games in the division and 1 game against all the NL teams - with one less inter-league game.

Even with the best possible customized schedule there will still be some teams that do not get an even break.  If we use W-L for the standings then total points is the only obvious choice as a tiebreaker IMO.
