I am just how the bidding for players like Miguel Alfredo Gonzalez/Yasiel Puig will be bid upon in the future, since their salaries do not go against the International FA cap in real life. Are they just bid on like normal free agents?

All international money is to retain the players service as International Prospects.  But if you want to offer a guaranteed MLB contract to any of these players it would come out as a normal FA.
