My 2nd best OF, Heyward is up against Halladay/Lee/Hamels this weekend.
My best MI, Uggla is also up against Halladay/Lee/Hamels this weekend.

Can someone please confirm that for the Championship game, it will two weeks, with pitching limit set to 130 innings? If so, how do we implement this in fantrax? Right now in Fantrax, it is set to weekly matchup with 65 IP limit

I believe that we all agreed to keep it the same as last year, so I think you are correct.

Cant we just run two one week periods and add the scores for each period together to determine the world series winner?

It's an issue if a team has 50IP in the first week then 70IP in the second week.
